After upgrading to Piwik 2.5.0 on production system, we are seeing issues with aggregated data. Log shows visitors for today and yesterday, graphs show zero visits for some sites - others are working.

Maybe related to #6012 or #6013. Do you know if PHP runs as CGI?

Nope. It had nothing to do with those issues - but i found the problem:

Using this 'archive.php' script is no longer recommended.
Please use '/path/to/php /var/www/clients/client3/web135/web/console core:archive --url=http://xxx/' instead.
To get help use '/path/to/php /var/www/clients/client3/web135/web/console core:archive --help'

My installation still used the old archive.php approach which seems to be broken (or disabled) with 2.5.0
