I tried to create a segment that had the rule: option=com_custom&view=article&id=1

It failed to show any results (though I know the database has the urls in it).

When I just do id=1, I get all the results(plus a few more that match, but are id=12 or something of the sort).

Please help me make this work asap.

Make sure to URL Encode the segment value before passing them to API. then it should work (use the "Contains" segment match maybe?)
