Error:
Incompatible archive: PCLZIP_ERR_BAD_FORMAT (-10) : Unable to find End of Central Dir Record signature

This was fixed in Piwik 0.5. If you experience this issue, you will need to manually upgrade to Piwik 0.5 or greater. Please find instructions at: http://piwik.org/docs/update/#manual

I still get this error message when trying to do one-click upgrade from 0.5.1 to 0.5.4.

There was another fix in 0.5.3. Th update to 0.5.5 should be much smoother.

I faced the same issue today when I tried to update from 0.6 to 0.6.1.

dmaphy, klktrk, and others who may stumble upon here: This is fixed in [2166]. It'll be in the 0.6.2 release. For a quick fix, change CURLOPT_TIMEOUT to CURLOPT_CONNECTTIMEOUT in core/Http.php (or core/Piwik.php, if you have an older version).
